In terms of the star alignment, run it again. Obviously something went haywire! Make sure you're actually stacking your aligned images and not another folder (I've done that) I complicate things and run the Subframeselector script to find the best reference image in my lum, and then do a reference to that frame.

For the background extraction, I run DBE on each filter separately before color combination. I don't like DBE's default settings so I always change them. Examine your background model before applying it--you want your background model to show a nice gradient without any lumpiness. It takes work. Once you have a nice gradient, then subtract it. Then I will color combine. After that, if there still seems to be a significant gradient, I may run DBE again (or ABE) to try to smooth the background out. The danger of this is that you will smooth out target signal.

Background neutralization and color calibration happens after that and I do two parallel processes for lum and color.

The LRGB combination happens in nonlinear relatively late for me.
I'm willing to bet Tom didn't understand a single complete sentence you just wrote, Stu...

Remember the first week you had PI?
    Baby steps here...

While it may be far easier to CC the entire stack at once, it might not work properly. For instance...
I have a sensor defect map I made using Warren's instructions. This is a 1x1 sensor defect map.
If I throw binned images in, it will not be accurate. I'd need to make a 2x2, (or whatever), defect map for those images...

It doesn't take that long to run the CC tool. It's worth it to make the sensor defect map. You need to do them separately.

    LOL, sorry!
Okay, here is the workflow. I obviously recommend Warren's Inside Pixinsight, but this is what I do in broad brush strokes for preprocessing and linear:

    1) Blink through the subs and throw out all the duds
    2) Calibrate the images
    3) Cosmetic correction. See discussion above. I do them all at once, but you can do them separately
    4) (Optional--Subframe selector. This is advanced, so skip this step)
    5) Star alignment
    6) Image integration
    7) Background extraction (ABE or DBE) on all the masters
    8) Channel combination of RGB
    9) Background neutralization
    10) Color calibration

At this point, I have a lum and a color. I process them separately. Happy to go more into the weeds, but there are plenty of tutorials on this (Harry, Warren, Kayron) that are good.

I'll be happy if he gets the CC down, makes a sensor defect map and get them calibrated/corrected properly...

Then he can pick his reference frame.
Using Warren's quick and easy suggestion here....
Load all the lum frames into the subframe selector script and run it... Pick the best SNR image and use that for all further referencing.

I would still run the CC tool separately.

I haven't done a defect map for my camera. When I load my master dark into CC it removes most of the hot pixels.
On another system I use it has a bad column that I always have to use CC to fix. We haven't quite figured out how to calibrate it out.

Some great info there chaps, much appreciated.

Is there a Pixinsight group on this forum? Would be good to collate info like this in its own location.

I always find that the end user is able to give a better insight into resolving problems.. and often easier to understand!

Well I went through and looked at the raw data (I forgot the first time) and one of the green frames had clouds in it.. oops. Once I got rid of that frame things got a little better.

Well with everyone help some progress.

After culling out the bad frames, calibration, integration, and CC of the individual channels then stacking the RG& B seperatly then I combined them. Then I did an ABE probably should have done that before the combine but.. I am still learning.

Learned how to apply the STF to a Hist transformation and apply that. Learned how to make a mask and use that with the HT. Integrated the enhanced Lum and RGB a little more touch up and came up with this.

It's still a little 'pink' and overall washed out to my eyes.

Oh that's the veil nebula.... duh

    Nice job!
Now try the range selection tool to grab just the nebula
You open the tool, click on the preview and use the sliders to select just what you want.
Apply it to your image like any other mask

Then you can boost the saturation without blowing out the background....

    Looks great! You're getting there...
